If you form the tensor product over R you obtain a chain complex of R-modules, in the other case (forming the tensor product over Z) you obtain a chain complex of abelian groups. Starting with R-modules, it seems more natural to form te tensor product over R, but I don't know if there is any interest in studying the Z-tensor product of chain complexes of R-modules. I think that could be of interest for homological algebra purposes than for algebraic topology ones.
