| I'm not sure whether you're suggesting #1 or suggesting that users pay attention to it. In any case, the system already only links the first occurrence of a concept in an entry.
#2 is certainly a good thing to be aware of.
And yes, it would throw off subsequent linking by the same label, as you say in #3. I think the solution, if you *must* use words like "prime" or "series" in a nonmathematical way, is to \PMlinkescapetext them. This allows them to be ignored in-place as a single instance, as opposed to \PMlinkescapeword or -phrase, which cause their arguments to be ignored throughout the entire article.
